Aligning points on the map (GPChap3)

I have a NetCDF file with weather data for Sweden in an European extent and a .csv file with coordinate points across Sweden. What I want to do is to overlap both data so I can analyze the weather for each point. However, it does not matter which coordinate system I use I cannot seem to make both files to overlap properly.
I tried to use the extent of the points to adjust the netcdf, but although I get close to overlap both, there is still some areas off or with certain distortions. I need an R code that can read a netcdf file with the same characteristics as one supplied (I will send the link to those interested in the project) and overlap with the same points presented.
The points across Sweden are almost the extent of the land, including points in the largest island in eastern Sweden. The preferable coordinate system would be the SWEREF99 ([login to view URL]).

I have experience in reading CSV files using python. I can read data from CSV files and convert them in meaningful data. I can also change coordinate system of the points.
