Affiliate Integration to Shopping Cart

I am attempting to integrate an affiliate program into my shopping cart. The affiliate code must be integrated into a php order confirmation page since my shopping cart only passes relevant order information to php or asp (and my site is on a Linux server). I've followed instructions and can't get it to work.
