This will be a very easy task for someone with knowledge of WWW::Mechanize.
I am looking for a customized Perl script to assist me in a bioinformatics project. The script will submit biological sequence data to an online form, and parse the results. In addition to writing the script, I would like the coder to explain how I can customize it to use other online webservers?
The online form is: <[login to view URL]>
The following items in the form need to be changed:
Program: blastp (pull-down menu)
Filter: off (checkbox)
Sequence 1: "sequence data from file1" (large textbox)
Sequence 2: "sequence data from file2" (large textbox)
The form is submitted by clicking either of the 2 "Align" buttons.
The script will read sequence data from 2 .txt files (given when running the script [ie. [login to view URL] -1 seq1 -2 seq2]). A results directory should be created based on the filenames of the input files (ie. \seq1-seq2). I'm not sure whether it is possible, but can an image or PDF file be made of the results page (because there are images+text on the page)? If so, I would like the results directory to contain a image/PDF of the webpage, a copy of all files (HTML and images), and a parsed summary (see [login to view URL]).
I will provide sample input files for testing of the scripts, as well as examples of output files with expected formatting of results. I can provide additional input files for testing the script.
