The filter circuit removes the 3v that the rpi sends when there is no data streaming in order to protect the amplifier. The amplifier then sends the data signal down a long wireline to the receiving Pi (RX pi). The problem is that the program uart_rx is expecting to see 3V to indicate there is no data. Instead it sees 0V and thinks this is data so it writes empty values to the file.
